Comparison of two DNA extraction methods widely used in aquatic microbial ecology

Highlights•Two different extraction methods were compared.•Only 5% of all OTUs were significantly different in pairwise comparisons.•These OTUs represented >35% of total relative abundances.•Bacterial communities had similar diversity and richness, but different composition.•The results from these two extraction methods were not comparable.
